This is so rad, how did i miss it!
That gy6 rear end setup is a going to be a good fit. I have one of the buggies it comes off of. The buggy was good for 35mph all day long, and 40 if you took it down the road.
As long as nothing is broken inside the motor, yes. The one I took out is 50cc, so internally it's different. I'll likely just get sent a new motor, though. The vendor will make a claim to UPS and also get replacement parts from the manufacturer. The case has a chunk taken out on the fan side, which doesn't look like it will effect performance, but it will require the side of the case to be swapped to fix.
What size did you go with, the 150?
Maybe to late for this, but try to make sure you have easy access to the starter motor when the motor is installed. Frequent problems with the starter either not engaging or disengaging.

Made a headlight bracket and got a headlight mounted. I don't have a tubing bender, so I had to do it the 'ol torch method. I also flipped the shocks. The bracket on the swing arm was interfering with the shock body, so I got a better fit upside down. I don't think for this ride it will matter, especially with RFY shocks.
Looks good! Reminds me a bit of the '59 Cushman Truckster project I had going a few years ago. One question: How are you going to mount the rear sets and clip ons?
