What could be causing this

You're probably shorted out somewhere.

Is it not holding a strong charge while you ride?

Test your battery voltage while the bike is running: both at idle and at 3,500rpm.

Is it only discharging when it sits?

Unhook the negative lead. Connect an ammeter between the negative lead and the negative post on the battery. With the ignition key off, you should get 0.000A. Any more than this, and it's either a leaking regulator, rectifier, or shorted wire. That is assuming you don't have a clock, anti-theft system or Knight Rider LED's installed.

To find out if it's your battery, unplug the negative lead and leave the battery. Compare voltage after two-days to the voltage you get with it plugged in for two-days, as you say.
