CL350 rear wheel alingment

Been Around the Block
so i was torquing all my rear wheel bolts, but im not sure if im to meticulous or the rear wheel is slightly misalign plus i noticed the rear shocks a bit bent also, here some pics:

i dont know if it might have to do with that but here it goes, when installing the swing arm the bolt did slide smoothy before i put the peg brackets on, but when i put the brackets on there was no way that the swing arm bolt was going in, i had to loose the bracket bolts, put in the bolts and then tighten the bracket, the bolt would not come out after the brackets were tight, should the bolt slide freely even with the peg brackets?

ill appreciate any input!
