Tried some #98 main jets. Didn't help. Going back to stock #75s and go from there. It actually flooded so bad it pissed out the overflows with the #98s.

 You either tweaked float or have dirt in shut off valve for it to be flooding, 98 jets won't cause it
You probably still have blocked pilot jets
The least frustrating and probably cheapest long term solution would be to advertise for someone with experience of 1970's Honda's to fix it.
The alternative is to buy or search for carburettor, points ignition and basic four stroke engine information, you need to crawl before you walk and definitely can't run yet

man jets are working yet. so they don't count. your some how lean on the pilot, float level or idle jet.

This bike has 10k miles on it. I'm getting a little white smoke from the crank case breather. What would cause this?

I have noticed that I have bluing on the pipes for cylinders 1 and 2, but not 3 and 4. All pipes are hot though. Tested with a spray bottle.

Timing is correct. I have a Dyna S ignition and have checked with a timing light. It is fully advanced at 2500 for both 1,4 and 2,3 as the ignition manual calls for.
