Very nice work. Have you considered using velocity stacks as an interface to the carburetors? That is what I was thinking of doing with my project, to allow the air turbulence to smooth out as it enters the carbs.
Check this vid, the portion on points. The system needs to be isolated so that the circuit can be broken, otherwise the circuit will go straight to ground and not break when the points are open.

You must have a short somewhere that is not allowing the points to function properly. Hard to tell with pics. Simply, points are just an on/off switch. Trace the circuit and find the short.
I'm thinking the stubby is cool, but IMO it just needs to be stretched out slightly longer, so that the aft end is over the center of the rear wheel. Maybe a less bulbous hump and a little flatter seat profile.. JMHO.. :)
