I just heard back from JP(XS11.com Owner), and hopefully he'll post soon, or he'll tell me to post about an upgrade that will need to be done as part of the process to fix the software!
Meanwhile, this is the place where you get help with your modifications. XS11.com is a very valuable resource for getting an XS1100 in running order and keeping it that way. There are a couple of Facebook groups as well. They are visited by pretty much the same people.

Temperatures here are still a bit cold so I can't work every days.
For now I cleaned the front wheel and I am happy with the result. I wait some buffing tools to finish it properly.

I also cleaned and polish the fork tubes
Now I need friend help me to have the engine out the frame and then cut, remove paint etc...
As you can see I have chromed parts on the engine that I really don't like. So apparently if the parts are immersed in muriatic acid chrome will go away... I really hope it will work.
So work go slowly but as soon temperatures warmer I will be able to work faster on it.

Chrome parts are all low end engine's covers so I can easily unbolt these to put it in acid... I am on my way to test it now.
For the forks tubes I cleaned it with wd40 and rub it with some green scour pad for kitchen and then I polished it with a polish wheel and compounds.
It took me 2h for forks.
Interested because my buddy has a 79' Suzuki GS400 in my garage. It's no Yamaha and not a 1100cc bike but it's very similar in shape so I'm sorta getting some ideas for him by watching this thread. Your pics will show him that it's worth buffing out the chrome to make it shiny again.

So I took my my Sheba over to get a front and rear caliper kit put on, when I started to hear a loud scraping sound from my engine , I hope that it is not something bad.

I think it's a disaster...
I have to examine the parts today but the acid probably eat up the metal under chrome layer...
I will post some picture later.
It's common for these bikes to lose second gear. The dogs and slots wear enough that they don't engage. It happened to me. It doesn't sound like your problem. You will need someone who knows more about it than me, unfortunately.

I scraped two covers. Ignition one and alternator's.
Others are still on the motor.
I just bought clutch, alternator and shift gear ones yesterday.
