Pods are notoriously inconsisent. Are they genuine K&N? I'd start by cleaning and oiling them all. You could also swap them around and see what happens.
The airbox on these old (or any carb'd) inline 4 bikes is important to provide consistent equalized airflow and prevent the outer cylinders...

Picked up one of these freestanding storage racks from Princess Auto (Harbor Freight equivalent in Canada) for $65. Needed something here in the bunkie but with all the windows I didn't have anywhere good for shelving, and being able to move this around is handy.
I guess I'd have two concerns. The mating surfaces of course you don't want to leak. A layer of paint wouldn't likely cause issues with a gasket and perhaps some strategically applied sealant.
But depending on the paint used on the interior, I'd be concerned about it coming off with exposure...

Wider spacing might actually allow more airflow offsetting the reduced number of fins. I’m no radiator expert but there must be some balance that works.

Yep - looks like the CM200T has 36 spokes which is great. Some Hondas (most/all the CB's) have 40 spoke rims which make finding replacements hard.
Now, the bike seems to have 16/17 inch rims rear and front. When you say a bit larger, do you mean diameter or width?

Buchanan Spokes but it will be expensive. They will sell you spokes for about $100 per wheel for custom stainless spokes and nipples. Then find a local shop to lace and true them for you.

Your bike will reach its limits long before the tire does. I think you'll be plenty happy with whichever tire you can find at the best price. A 3.5" will be a nice improvement over a 4" front tire. Also don't worry about inch vs. mm. You can run a 90mm wide front - no reason to stick to inch...
