May have gotten some crud in the bleed hole inside the master cylinder. Try sticking a small needle through the holes the clean out any blockage.

Re: Carb "setting" after rebuild..... You can take the carbs off and mechanically sync them. I use small gauge wire, can get from a craft store. Use it like a feeler gauge between the throttle bodys and the butterflys.

Heat it up

As long as you vary the rpms your good. Don't lug the motor or ride two up for at least the first 50 miles.

Have you checked the ignition cam position. May be placed in the weights incorrectly.
