1980 Honda CB650 - Rejetted/Pods - Sounds like a misfire when throttle is 3/4+ o

Also, make sure your charging system is good and your coils, plug boots, plug wires, and igniters (silver boxes under the seat) are good. Also check your timing - it doesn't tend to drift much as it's electronic, but shit happens.

Actually - "Worst CB 650 Ever" I think you may have hit upon the issue a few posts ago - when you said I'm running out of fuel when it "coughs" out...

One thing I did was add a fuel filter between the petcock and the carb. Once the tank is in position, there is very little clearance between the petcock and the carb, and so with the fuel filter added, the hose out of the petcock actually goes up a bit, then curls around and gets to the filter, and then goes down to the carb.

Could it be that when I'm revving, it's trying to get more fuel, but since the flow is not freely falling from the tank (but has to get over that little hill in the hose) that's when it chokes out? It would be an easy fix I think - I can just shorten the hose as much as possible, so that it allows gravity to pull it straight down to the carb.

Thoughts?

That's certainly a possibility. You could always just stick a short length of line between the tanks and the carbs and see what happens then. I don't run a filter on my 650 (I like to live dangerously ;D ), but the PO had one on the bike, and it was all twisted up into an "S" or a "Z", similar to what you describe.

Would anyone suggest that I shim the needles on the two inside carbs, instead of increasing the main jet size?

I would suggest you get rid of the pods or the CV carbs. You will never (and I mean never) get a Honda DOHC bike to run well on pods. End of story.
