I just laced and trued my wheels for my CB400f last night and this morning so this fresh in my mind. If you are going to do this, I would advise using news spokes and nipples if yours are ratty.
All rims have some degree of axial offset, whether they are centered, left or right. I measure and note the original offsets prior to removing the wheel and spokes. Most front rims are centered in between the front forks, so start with your front wheel first. Assuming it is centered between the front forks, true it so each side of the rim is equal distance from the inside of the forks. Like this:
With front wheel centered and true, next run straight edges to loosely lace rear wheel. You want the center of your front rim to be aligned withe center of your rear.
Move the rear rim left and right until it is in line with your centered front rim. Measure the offset on both sides of the rear rim relative to the hub in several places to determine your rear offset.
Tighten your spokes and true your rim to match the offset. Tighten spokes on one side to "pull" the rim in the desired direction and loosen spokes to "push" it the other direction. When the axial (left to right or wobble) runout is nearly true switch and work on the radial (up and down or hop) runout. Tighten on low, loosen on high. Go back and true the axial and then the radial runout again and you will be true.
