CL350 carb or misc problem

So my CL350 started loosing power during acceleration to the point where I cant get up a hill with out rocking it. I took apart the top end and found that my left cylinder was scored and the piston rings where ruined, also the intake rocker arms where bad, I replaced the rocker arm, cam, piston ring and went through the carbs and found the main jet gasket was slightly out after replacing it and putting everything back together I ran the bike and it is still doing the same thing. It is a lag in acceleration in all gears, but when the bike is first starting out it sounds and feels like it is doing great until I start romping on it. I cant figure this out and it is driving me crazy. Please Help
 
Did you check compression after the work? Low compression can causes this.
Did you time it correctly after the work? is the centrifugal advance working?
The carb diaphragms can cause a big loss of power, they won't let you get above 5K RPM.
Assuming your compression, timing, etc are correct, the carbs are a good starting point.
 
Check the petcock and fuel lines for flow. Lean running can burn pistons rings and cylinders. fuel has to be available. Not getting enough fuel can also lead to the symptoms you are displaying. In first gear there is lots of power to weight vs fuel supply. once you get up in he gears, even thought there is less RPMs there is more fuel consumption. this leads to lean running, Hot burns show up as charring of cylinders and can ruin rings.
