suddenly running like crap

So I have a 1978 CX500 and it has been running very well since I bought it. I recently put pod filters on, rejetted the carbs and changed the exhaust. Since those modifications it was running perfect for about 2 months, then about a week ago I got on to ride to school and it started running like crap. It starts up fine, no problems and idles fine, when i give it a little gas there are still no problems. When I start moving, the right cylinder starts to cut in and out. Its not consistently not working on the right cylinder, but it just cuts in and out as Im moving down the street. It seems to get worse as the bike warms up and when I come to a stop, it slowly just cuts off. Has anyone had this problem before or know what might be going on? Any advice would be great as I am not much of a mechanic but love working on this bike. Thanks in advance for any help.

Do you have points or electronic ignition? I had the exact same issue on my kz1000 (with electronic ignition) turns out one of the pickups went bad. So first thing check to make sure all of your connections didnt wiggle and disconnect or are loose. Next check your points if you have those and if its a dyna ignition they warranty it no matter how old it is.
 
+ 1 on what galaxian said. Check your points, they eventually go out of time and need to be re-done. My GL1000 is currently doing what you describe only on 2 cylinders(fire same time) and my research leads straight to points out of adjustment. Been waiting for the rain to stop so I can do it. Same exact symptoms, idles great, revs great but apply load i.e let out clutch and cylinders drop off and runs like crap. Difference with the Gl is after you get above 3K they come back on again.
 
The cdi is your ignition. It controls spark. So, the cx doesnt have points? Ive never messed with one, sorry.
