I plan on bracing both straight across (as far back as I can without hitting the tire) and on an arc on the bottom side of the pan using the same loop that I will cut off. I would probably be ok with the just the rear brace.
Here is a sketch of my idea I made in google sketchup. Hopefully this can solve my clearance issue.
This way I can trim from the bottom of my seat foam keeping it the same shape except for the arc shape in the back where my rear fender will be installed. I think it will look good.

Thanks all.....Had it running within the first 3 days. Downloaded the color-coded electrical diagram and hooked up what I needed. Started it up but it didn't sound great....I've come a long way since then. More pictures and details to come!
