What size are your wheels? The Shinko 705 is a good (affordable) dual sport tire with an 80% street 20% dirt tread. Pattern looks similar to what you have there.
These carbs don't have an overflow, which means if the float gets hung out, fuel just starts pouring out of the air filter. I'm not sure how it could get hung up in a fashion that would make it close too soon, causing a low fuel symptom?
That metzler looks like a good choice. I think you would be much happier (and safer) if you found a matching one of those for the back and sold off the knobbies.

The fuel comes in through a T between each carb (two fuel sources). I checked the fuel level multiple times and they all matched... so I don't think that's the source of the issue.
Edit: Still thinking I should replace the jets with the XS1100 rebuild kits just so...
Checked the plugs last night and no surprise... black on left, white on right. Went ahead and bumped the needles up to the highest (richest) clip position. It actually ran BETTER this morning. Still a little popping on the right hand side. I'll check plugs again?
