My goal was to keep this engine as stock as possible because I just want to ride the thing as much as possible, but once I started to tear into it to track down a transmission issue the issues started to pile up.

SOME BUILD DETAILS:
Full rebuild, new gaskets, seals, pistons (836) I'm trying to get her running right again. Stock 4 into 1, stock airbox, keeping the points (for now)
WIRING:
I'm running a minimal harness with a reg/rec running three yellows straight to the generator and a red and a black back to the battery and ground. Other wiring connects the batt straight to the coils through a 30amp fuse and a switch, and the coils to the points. Im currently jumping the battery to the starter to start it.
STATUS
Starts great, idle seems high (helps it start) Seems to run good with throttle, but pulsing pretty good and definitely not a stable idle. No airbox on it at the moment because I'm waiting on more (stock rubber) velocity stacks to show up so that I can connect it, so I know that limits the tune-bility.
QUESTIONS:
I've got an automotive style timing light on it, wired to the positive and negative batt terminals with the pickup on the #1 wire down close to the head where there's the least amount of sheathing. It flashes seemingly at random even with the motor not running, this confuses me.
I've also got a vacuum gauge (four dials) plugged into it. The manual seems to suggest adjusting the air screws to bring these gauges into alignment which I don't understand. Aren't you supposed to adjust this with the "pulls" on the tops of the carbs?
