You have a huge main jet for carbs that are a little wide mouthed for your bike. Do you own or have access to a compression tester? If so, what are your readings? Have you done a leakdown test?

Look to the Hondatwins.net forum for some reference numbers for jetting - and look for posts by Outobie, he's the resident guru there. I think you're going to want to back down to closer to a 145 main.

My compression test stuff is back down at my place in Texas, so I'll just find somewhere up here in Boston I can get a test done for now. Also I figured the jets were too big, so I ordered new ones. They should be here soon.

I didn't quite understand that.
 
I put new jets and spark plugs in and it seemed to be fine but then started choking again going down the road. After it died on the end of my street it was pretty difficult to get it started again and was a pretty rough ride back to the house. I check the plugs and they were fouled so I put new ones on and adjusted the fuel/air screw. Now the freakin thing won't start for more then 10 seconds even if I change the fuel/air mix back to what it was.

What should I check?

Or and I check the compression and it was just good according to the manual

Sorry, im Dutch and my english is not 100% ;)

i meant to say that it could be a electrical connection. From the plug wires to any other wire.. When you tilt the bike on the jiffy, its possible for wires to touch each other. Then, when you put the bike on its wheels alone, the wires could disconnect due to gravity force or steerer moves (alot of plugs in the headlight bucket..).
 
At this point, step back and sniff your oil for any petrol smell. Just being safe.

If you can get the bike warm, it's worth testing compression. Once without and then one with oil in the cylinder. Again, it must be WARM! Assuming you get good numbers, proceed with the steps below.

In this order without skipping anything:

1. Set cam chain tension (90º ATDC on compression stroke of left cylinder)
2. Thoroughly check valve clearance. Check it, set it, then check it again.
3. Clean all of the electrical contacts for the ignition system. Breaker-points, points to condensers, condensers to coils, harness to coils, green-battery-ground to frame, the other battery leads, etc. Do this with the battery disconnected! Remove it to be safe.
4. Check the resistance of the spark plug leads and boots.
5. Set points gap and ignition timing with timing strobe, continuity light, or continuity setting on a multi-meter. 1-2º retarded from factory line works best for most people. Don't advance it too much! Then check the gap again.
6. Check your spark. Unplug both spark boots and leave the plugs in. Get a spare plug and put it in one spark boot. Hold it so that it grounds out to the engine and see what sort of spark you get as you try to start it. Repeat for the other side. Don't do this without plugs in the spark plug holes!
7. Mess with the carbs. Changing float height, idle, main jet, intake passages and of course mixture will all have an effect.

Tell us your results. Also, what sort of air-filter are you using?

So, I pulled my headlight off to fix the problem. And yayy! Problem fixed. While I had the headlight off the glass got knocked out of my hand and broke... I'm never going to get to ride this freakin bike! Anyone know where I can buy a 6 1/4 headlight glass piece for my headlight?

Define - is it slipping from 1st or 2nd to neutral, or is the clutch slipping? Have you adjusted the clutch at the case?

It was slipping between gears, so it felt like neutral. I'm pretty sure I got it all sorted though. I took the right crank case cover off and the clutch and all that out to take a look at the shifter. The wheel with the pins that rotates as you shift was loose. I tighted it up and it appears to be working fine now. Thank you all for the help!
