Clutch Cover won't sit flush, most of my hair is gone.

Looks like it is bent or was warped. Have you laid it down on a flat surface like a table to see if it sits flush?
 
funny you should post this, as I am having the same problem with my 360 build. Mine is almost flush.
I think I need to pull it off and check washers, and anything else internal getting in the way.

I will be messing with mine tonight - so I will let you know what I find
 
I'd be looking at the clutch worm drive mechanism. Is everything lined up properly? Clutch rod situated properly? If that isn't lined up and properly adjusted, the cover won't go on.
 
Not sure what people are looking at when they mention warping, but the photo shows the gasket leaning towards the engine case away from the side cover, not the cover itself 'warped'.

You're right Tim. They are almost the same color, and to me it looked like part of the case.

There is a locating pin on the oil pump idler gear shaft, it probably isn't located in slot

Don't listen to this guy, he's gone senile looking at all the girls in his avatars. I kid, but seriously, that girl is enough to drive a man mad. Anyways, lucky for you, I've had the exact same problem. In my experience, and those that I learned from, it was a small gear that is out of whack. The gasket for the clutch cover has a piece that has to fit behind this gear without pulling it away from where it's supposed to go. This is all very confusing, so here's a few pictures to try and simplify.

Here's a shot of what the gear looks like when it is pulled away from where it should be and will prevent the cover from going on.
I'm guessing this is you problem.

Here is what it should look like. It's a bit of a bugger to fit into the other gear, but keep spinning and pushing and eventually it will fit in.

Now, once you have your gear slid in place, you kinda have to finagle your cover on. The gasket has to go behind the gear and then you press it on to the rest motor. I'm sure you can figure it out.

You sir are freaking brilliant. I have been driving myself insane over that, doing the same steps over and over, expecting different results each time. After several hours I did what any American would do and went looking or meat and beer. I came home, saw your message and on the first try I had that )#($*)(#@#)($ gear settled back in there and the cover slid right on! Thanks so much for taking time out of your night to post that up and help me out. I really, really appreciate it.
 
For the record Von...I wanted to just tighten the effer down, then smash it......and then back over it with my truck.

I'll have to post a picture of my shop. You can reach right out the window and touch my grill....It's one of my greatest accomplishments.
