Shifting problem?

In the top picture of yours, I see there are no screws holding the sprocket cover on - hopefully you normally have them in there?

Aside from that, I don't have anything that wasn't mentioned earlier. Have you checked the clutch assembly yet? Maybe there's something binding up in there?
 
I assumed the screws were fitted.
I also assumed the dowels are in place on two of the screws?
The cover may be moving and binding in change shaft? (Yamaha had some major issues with the 750 twin/TDM850 because gear change shaft would bind in outer cover)
Gearchange shaft isn't slightly bent?
 
Yea. Everything is in place. Only had the screw out because I took it apart for the pictures. The shaft is fine. I'm left with something in the clutch itself is wrong. The gears shift fine and bike runs good. Just shift without the clutch. I do need the clutch to get into 1st though. As soon as I shift into first the bike wants to go already. almost seems like I'm barely disenaging the clutch when I pull the lever..
 
If clutch isn't disengaging it's an adjustment issue
It isn't a big deal to pull clutch cover off though and check operation.
You can check/clean oil pick up while your in there.
BTW, what oil are you using?
