Why does my motorcycle suck?

Any answers? Okay well maybe you need some more info. Its a 1971 sl350 K1 recently rebuilt the motor along with just about everything else(see my photos). It ran great up until the other day when I had a friend follow me home in his car. I sat in traffic with the headlight on and drained the battery. Went to start the bike the next day, no power, charged battery(it held the charge at 13.5v). Started bike, ran like crap on rightsid,(throttle side of bike?) Figurwd timing was off,checked timing slightly off, reset timing, no change, cleaned carb and checked float levels, no problems found. changed spark plugs, no change. Spoke with a mechanic friend and he said it could be a faulty coil, caused by running on low voltage? Any thoughts? It is the original coil pack about the only thing not rebuilt or replaced at this point? Any ideas? Do you wish you hadnt just read this long drawn out post?
 
Sounds like the charging circuit is AWOL. Check the regulated DC output at idle and at say 3000 revs and if that's off spec, try unregulated AC from the alternator and see what that's like.
 
Im getting the same reading off my stator and at the regulator/rectifier as before the issue occured. Ive ran the bike before with it hooked straight to the battery without the charging system and it didnt react like this at all(ran fine until the battery drained and it died). Not using a stock wire harness fyi all new wiring and it ran/charged fine for 3 months or so until this episode.
 
I order a new pair of universal coils from DCC, we will see if that fixes the issue. thanks for the reply guys, I feel like im running in circles, and wanted to see what everyone thought.
 
Did you trace the wiring across the system? The coil idea is general at best. I only say that because as an owner of a few old Hondasover the years, the coils are pretty shitty. If its a custom harness, it could be world of issues though. The fact that you are losing power mostly on one cylinder makes it seem as if its a singular issue dedicated to one side though. Such as a coil, points, etc.Also... Honda twins hate starting on one cyl. Don't listen to anyone who says otherwise. They need a good battery and proper spark.
 
You probably need a new battery. I know you said it's holding a charge at 13.5V, but that won't be the first time I've seen a false positive. Missing on one cylinder is a CLASSIC weak battery symptom for the Honda 350s and 360s.
 
What battery are you using? I know it seems silly but I had these issues with my CB and it drove me mad. Then I finally realized the PO put a battery in that only put out 4ah. Seems silly like I said but hey its worth checking :p
 
get on ebay and buy 2 yamaha stickers for the tank if that dosent work replace the battery the plates in mc batterys are real thin if the battery is taxed the plates could heat up warp and touch and that is a dead short and will pull the system down to 10 volt that same battery could check at 12 plus volts cold just a thought due to my past problems. or sell the cb and buy the yamaha that fits the sticker you already bought
 
Don't forget new condensers.I"ve jerry rigged a automotive sealed beam as a load tester,to find a BRAND NEW battery had a defective cell....another DNF
 
Well gentleman, I put the stickers on and it ran perfect. Actually I replaced the coil pack and now it flies like a jet plane! Thanks to everyone that replied to my post and thanks DCC for selling me the coils. 8)
