Looks like the valve adjustment cap on #3 exhaust has been leaking. I would start by replacing that o-ring because that's the easiest. If that's not the problem, then it has to be a leaky valve cover o-ring.
If it were me, I'd get a nut splitter on the nut. Some places call it a nut cracker or a nut breaker. Here's one from craftsman, but I'm sure Harbor Freight must have a cheap alternative.

The spacer on the left is built into the sprocket cover. It goes on the hub before the sprocket cover gets bolted on and it's locked in there. It only fits one way, so if it was wrong, you'd never be able to put the sprocket cover back on. From the pictures you posted earlier, it's protruding...
I suspect there's something binding in the wheel hub that's not allowing the brake plate to slide all the way into it. But pictures of the mounted wheel might shed more light on the subject.

Yep, that sounds right because the tabs on your swing arm are thicker so the spacer should be shorter. Well, we've eliminated almost every variable! Mount the wheel the best you can and take pictures of it from the same angles as before, also where the brake panel meets the hub. I gotta go out...
